Horizontal skylight syndrome
As you might imagine, water management is important on a horizontal roof. Water has a tendency to obey gravitational pull, so typically roofs have drains. However skylights do not have drains. Skylights force water elsewhere. You could see how this could become a problem over decades as bad waterproofing and drainage leads to small leaks which lead to large leaks and this kind of water accumulation and general water damage, especially to the surrounding ceiling.
